What do you think could be the cause of a dog that has chronic diarrhea?
The Vet has seen him twice, put him on 2 different antibiotics. While taking the antibiotics, the diarrhea subsides, only to return 36 hours after stopping the medication. The puppy is a Rottweiler, about 13 weeks old, and has been tested for Parvo. We’re worried about him because he is on special food that is gentle for the intestinal system as well, though nothing seems to be working. Any help is greatly appreciated.
1st thought is allergies.
2nd is Giardia.
Special Food can still cause allergies. Natural Balance has a great series of Limited Ingredient foods that may help if the problem is indeed food based. http://www.naturalbalanceinc.com
And watch treats. Even one treat with an allergen in it can throw everything off.
What does the breeder say about all this?
Our puppy had really inconsistent bowel movements. Try to limit the treats, and give about two tablespoons of canned pumpkin(not for pies!) in the food. That should tighten up the stool within a couple of hours. What kind of food are you feeding your pup? Poor dog food and eating too much of it can cause diarreha. Our vet suggested to feed twice a day. We use a high quality dog food like Wellness Large breed puppy mix, and since we’ve had her on it, no problems!
If the food has dairy products that would cause it.

Try a different vet if this one cannot help. And,by the way, maybe worms? They can cause diarrhea as well.
PS.Yeah, the answer below…allergy as well could be the cause
